Cant boot after using windows shutdown

My HTPC normally runs XBMC using a remote control so shutdown is usualy done via XBMC which works fine, and next time I turn on the PC it will boot normally.

 

But if I shutdown the PC by going to the charms bar, settings, power, shutdown. On the next boot the PC will hang on the windows 8 blue logo no spinney thing below. After about a min the pc will turn off by its self. If I turn it back on it will boot normally but Event Log shows it was not properly shutdown on the last boot. No logs seems to exist inbetween the shutdown and the 2nd boot.

 

The Motherboard has been replaced 3 times (for other reasons) last 2 were MSI FM2-A75IA-E53, the same issue occurred with both. Windows was not reinstalled. This also happened before the update to 8.1

AMD A8-6500
Gigabyte GA-F2A88XN-WIFI Motherboard
Corsair LP 8GB (2x4GB) DDR3 PC3-12800
Crucial M500 240GB SSD
Lian Li PC-Q02B
Samsung SN-506BB
300W SFX
Windows 8.1

 

Any ideas where to begin looking?
