Why are Nintendo controllers so painful to use?

When I was using the standard N64 controller I found that quite ergonomic to use and it didnt give me any issues while playing games like Golden Eye or Ocarina of Time.

 

However when using a 3rd party controller I found I got pains in my hands and found it hard to use after a reasonably short time.

 

Not sure why that was and so always had to bring my official controller when I played on a friends N64 - much better experience

Wii controller is a joke for playing mario or anything of that nature

Ahh that's right! I've never actually used one of the Wii classic controllers before. Are they comfortable?
