NTFS or FAT32?

Yes, you can save something on your FAT32 partition since Windows 2000/XP can read FAT32 regardless of whether or not the partition the OS resides on is NTFS.

If either of the OS's become unbootable, you could boot to the Automated System Recovery (ASR) tool on either OS's CD-ROM and try to either repair the OS or reinstall it.

Windows 98 will not read NTFS, however there are some third-party tools that would allow you to read these drives in DOS/Win 98. NTFSDOS is an example.
