Each theme (to be exact, each visual style) can have its own shellstyle.dll, where -- among other things -- those images for the custom folders reside. If a developer customized the shellstyle.dll for his/her visual style, there is generally one in a folder for each color scheme in the Shell subfolder (for example, visual style TEST with color scheme Normal would have it under WindowsResourcesThemesTESTShellNormal)

You'll need a resource editor like ResHack to replace the bitmaps and any other elements in shellstyle.dll.
