Boot Partition and System Partition ?

I had a computer with a SCSI harddrive with 2 partitions.

C: and E:

I reformatted C: but not E: because we didn't wan't to loose any data.

Reinstalled windows 2000 and now Disk Management is showing C: as boot partition and E or it's now D: as System Partition.

C: has all the Winnt, Documents and Settings, some of folders.. BUT

the other partition D: now has Boot.ini, Ntloader, and a few other files.

WE tried renaming D: back to E: but couldn't because it's a system partition.

Can I copy the system files over to C: ?
