accused
sure, click 'tools' > 'account settings' > 'server settings' > check 'leave messages on server' > and then either of the next two options if you're so inclined.

WolfieZero
I use Thunderbird on my main PC, and then use my iBook or even Uni PCs and Gmail syncs in a way... What you can do is archive the copy on gmail once your POP3 picks it up. So that when you download through POP3, the mail is archived (placed in All Mail). Also, if you access the webmail any new emails not picked up by your POP3 will be in your Inbox; so you can read them there and when you access your email through POP3, they will be downloaded as new emails dispite you have read them already. If you are talking about using a POP3 on multiple machines, I think you will need to just keep emails in the Inbox, so that any POP3 client will download all emails. Though, this can be a bitch when you want to find new emails through the browser, or even when you go onto a PC which you haven't access in a while.
