Actually, I use Super as my do-all encoding option (I use MeGUI for more advanced stuff). Usability for your everyday consumer is a bit doubtful (GUI is hard to get used to, very deeply hidden download links on site, etc.). The author has also stated it is just a GUI unifying a number of command line tools, so I use it as such. The DirectShow encode option is definitely very useful, especially when dealing with DRM videos.
The upgrade (from previous version Jan 2009) has a number of GUI improvements (though still hard for beginners to use), as well as mux, demux and join options, which would extend its usefulness quite a bit. It might also be faster due to added support for multicore (kinda hard to believe the previous version didn't have multicore).

About what this program installs.

Malwarebytes found 2 what it called "Trojan.Agent" in my c:windows folder

and one other one I forget the name.

Upon submitting it to that virus scan website that uses a bunch of different virus scanners only 3 of them called it a Trojan. The rest of them calling it clean. After googling it on the net apparently those 2 files came bundled with This application "super".

So I don't know what to tell ya.
