The Professional edition adds SFTP over SSH and an Integrated Editor
The Ultimate Edition adds Terminal Emulator.

I'll still never forgive this company for their underhanded tactic of retroactively killing their previous free version. It caused a lot of trouble for people I knew when they were suddenly faced with having to pay for software that had previously been advertized as "free".

Meh, once they stopped the free version I switched to FileZilla and have never looked back
