As far as I know, converting the flash animation to a video is the best solution.

I've just gone and checked the Adobe forums, and they say that you'll first need to publish the SWF file as a quicktime video, then you need to convert that to FLV. But you need to realise that the file size will be huge in comparison to the .swf file.

So first, export your .swf as a quicktime file. Then use any decent video converter (Super if you have a PC, Handbrake if you use a mac) to convert that file to whatever you want. That said, you could probably just upload the quicktime video and have youtube convert it automatically for you. Not sure on that though, I've never tried it.
