ML Clean Install - Issue with App Store / Open With Context Menu & Lion

Finally got around to doing a fresh install with Mountain Lion, but I'm having a weird issue.

Before I upgraded, I created a bootable backup of my SSD (which had Lion installed) using Carbon Copy Cloner. The backup destination was set to an empty partition on my mechanical hard drive.

After that, I proceeded to install ML, making sure to reformat the SSD before doing so. Once the installation was complete, and I logged on to ML for the first time, I noticed the App Store was notifying me that I have two updates available.

I also noticed that if i right-clicked on a file, say a video for example, and looked in "Open With", it would already have some video players like VLC.

This puzzled me initially, but I eventually figured out that ML was somehow accessing all my applications from my Lion backup even though it's on a completely different hard drive.

So, how do I go about fixing this? I would still like to keep my old Lion backup for now until I get everything configured. I was wondering if there is a way to tell OSX and the App Store to only look at apps in its own partition/hard drive, and to avoid accessing or updating apps from an old installation?
