First of all remember to back up on a regular basis.

With that said I believe the Windows version of firefox keeps the bookmarks.html file in app data.

It is possible firefox set a second profile and thus does not show the bookmarks from the first one.

To find the bookmarks.html file follow the instructions below:

Usually tou go to " C:\Documents and Settings\%UserName%\Application Data\Mozilla\Firefox\

Replace C with the drive letter your profile is on and %UserName% with your windows username.

In that location there should be a folder with random charactors "Mine shows grtxov1g..."

Open that random folder and look for the bookmarks.html file.

That file should contain the bookmarks for one of the firefox profiles.

Keep looking for the right bookmarks.html file in the random folder's (Each is a seperate profile)

If the file is still on the machine that is where it should be.
