I've always used Transmission, but I'm curious about CyberDuck, since the name and logo are great. How does it compare?

Cyberduck is FTP client, while Transmission is bittorrent client.

As a FTP client, Cyberduck is really great. The GUI is slightly lacking, doesn't completely follow the guidelines, but isn't too bad - it's simple at least. It's worth of my small (annual-ish) donations.

I think he meant Transmit 4.

I've used both and prefer Transmit. But both get the job done, you can't really go wrong with either.
