Generally speaking I think most people seem to respect chests placed away in peoples homes. I've certainly not noticed anything missing. However if you want to keep the really valuable stuff safe just stick it in an Ender Chest, no-one else can get at it then. If you don't have the materials to make one just yet there is one in the train station (very near the spawn) you can use.

What happened to the nether portal in spawn area? I think I'm at the right one...but it doesn't go to the fort, its some hopper contraption now and no path to the plains portal.

Nether got reset in the update, we are building a new spawn area and need lots of nether brick, hence the auto-furnaces :P

 

I'm planning a n,e,s,w setup for it with lots of room to move.
